Modelling Gene Expression Data using Dynamic Bayesian Networks

چکیده

Recently, there has been much interest in reverse engineering genetic networks from time series data. In this paper, we show that most of the proposed discrete time models — including the boolean network model [Kau93, SS96], the linear model of D’haeseleer et al. [DWFS99], and the nonlinear model of Weaver et al. [WWS99] — are all special cases of a general class of models called Dynamic Bayesian Networks (DBNs). The advantages of DBNs include the ability to model stochasticity, to incorporate prior knowledge, and to handle hidden variables and missing data in a principled way. This paper provides a review of techniques for learning DBNs.

Inferring gene networks from time series microarray data using dynamic Bayesian networks

Dynamic Bayesian networks (DBNs) are considered as a promising model for inferring gene networks from time series microarray data. DBNs have overtaken Bayesian networks (BNs) as DBNs can construct cyclic regulations using time delay information. In this paper, a general framework for DBN modelling is outlined. Both discrete and continuous DBN models are constructed systematically and criteria f...

Investigating the effects of imputation methods for modelling gene networks using a dynamic bayesian network from gene expression data.

BACKGROUND Gene expression data often contain missing expression values. Therefore, several imputation methods have been applied to solve the missing values, which include k-nearest neighbour (kNN), local least squares (LLS), and Bayesian principal component analysis (BPCA). However, the effects of these imputation methods on the modelling of gene regulatory networks from gene expression data h...

Modelling Gene Networks by a Dynamic Bayesian Network-Based Model with Time Lag Estimation

Due to the needs to discover the immense information and understand the underlying mechanism of gene regulations, modelling gene regulatory networks (GRNs) from gene expression data has attracted the interests of numerous researchers. To this end, the dynamic Bayesian network (DBN) has emerged as a popular method in GRNs modelling as it is able to model time-series gene expression data and feed...

Using Higher-Order Dynamic Bayesian Networks to Model Periodic Data from the Circadian Clock of Arabidopsis Thaliana

Modelling gene regulatory networks in organisms is an important task that has recently become possible due to large scale assays using technologies such as microarrays. In this paper, the circadian clock of Arabidopsis thaliana is modelled by fitting dynamic Bayesian networks to luminescence data gathered from experiments. This work differs from previous modelling attempts by using higher-order...

Integrate qualitative biological knowledge for gene regulatory network reconstruction with dynamic Bayesian networks

Reconstructing gene regulatory networks, especially the dynamic gene networks that reveal the temporal program of gene expression from microarray expression data, is essential in systems biology. To overcome the challenges posed by the noisy and under-sampled microarray data, developing data fusion methods to integrate legacy biological knowledge for gene network reconstruction is a promising d...
